I have and use custom skintones for my own created sims, and there is no problem with them.

All other sims head and body skintones don't match in the game.

Custom skintones are the evil like that, yes. Plus they are genetically messed. It's best to avoid them and use only default overrides, which avoid this problem.

General - Problem Custom Content

If you have more than one set of default replacements (even just one duplicated skintone), you can get mis-matched wonkiness.
