Does s3pe/i have Malware?

I installed it on my new computer, and immediately my WebRoot went off. I downloaded it 2 more times and it kept happening.

No it does not. It's probably doing that since s3pe needs to access game files in Program Files, which is generally considered protected. If you don't like that, you can always reinstall your games to a location other than Program Files.
