unfortunate that is because you used a WSO mesh as reference.
On those alot of vertice are assigned to random joints without any weight on them tho but toolkit does put some weight on them when reassigning.
This causes the distortion.

To fix this:
- export your mesh as obj file(only the base mesh)
- reassigne that base mesh with a GEOM as reference mesh with Toolkit
Easiest way to export a GEOM reference mesh is with CTU but you can also do it in tsrw under project contents(with the S3PE plugin installed)
TSRW:
project comtents
right click GEOM
open as package in S3PE right click again and export again as file

After you reassigne the mesh with Toolkit(as GEOM) save it.
Then convert it to WSO with Toolkit
Redo the morphs with toolkit

ah, i remember now.
I sent you a fixed mesh.
Not only the jointassignements were borked, the normals aswell.

Problem with Blender is that it recailculates the normals on import so after you exported a mesh you have to fix those with Milkshape
