Just keep your mods folder organized in folders (buildbuy, hair, clothes etc). And since some of the files are still huge even then, you only put one part at a time in your downloads. That way it becomes easier for this program to read. But at least you know which folder you're dealing with at a time. That way if you come across something that doesn't belong, say a hair in the clothes folder, you can also easily move it.

Hacks&Mods

Nails
Overrides
Skintones&Genetics
Tattoos

Might have missed one or two. This has become so much easier and less distracting than organizing by author or by male/female etc. Now I use such programs only to hunt for things I no longer want.
